Both halves turn up on their own in a normal run, and the tinkerer will fuse them the moment you have the pair. There is no cost and no reason to wait. If you are still running around with them in separate slots you are burning an accessory slot for nothing.
the flight is a budget, not a timer
The hover does not have to be spent in one go. Tap it, land, tap it again, and the allowance comes back in full each time. Grappling to a wall resets it just as well as touching the floor, so with a hook you can chain short bursts across a chasm indefinitely and never actually run dry. That is far more useful than trying to cross the gap in one long hold.
what happens when you get wings
The boots stop flying you. They quietly hand their time over to the wings as a small extension instead, so keeping them on is still worth it, but stop thinking of them as a flight source and start thinking of them as run speed. It is also why upgrading further up the boot line does not stack extra hover on top.
which base boots to use
The result is the same whichever pair you feed in, with one exception: the sand speed from the desert boots does not survive the merge. If you happen to own those and another pair, craft with the other pair and keep the desert ones for desert work.
